Do you care about the alignment of your DIVs if the backgrounds are invisible?

Greets all,

Quite an amateur web designer here.

I am currently messing with margins and padding of DIVs to get my alignment correct. While the backgrounds of my DIVs are white, it looks correct. However if you were to use F12 and look at how I designed my page, you would see DIV alignments all over the shop just to make the content look aligned.

Do you nitpick about design in that way, or furthermore, do you see perfect alignment in all regards as some sort of challenge? Is it "messy" to be playing with margins and padding just to make the content look uniform to the user?
