How to migrate newly designed Weebly template over to existing site?

Hey, everybody! I know about the Weebly hate, but that's not why I'm here. I just have a few questions about implementing my redesign.

I've nearly completed my Weebly template, and I'm wondering about the process of migrating it to replace the existing site?

Also, we have a few download links for .exe's and .pdf's on the existing site (e.g http://ift.tt/238OPEV, http://ift.tt/1RVwyZV)

How would I implement these links to work on the new site if I'm replacing these pages?
