Any print/pre press gurus out there? I've got an overprint question.

Would appreciate some help here! I work for a design agency, and I ran into an overprint issue today with a PDF file containing artwork for a large format vinyl sign. The PDF file was supplied by a large brand that has their own in house designer, so no reason to assume anything wrong with the file. The file was forwarded to a signwriter for print on vinyl and on part the final print where there should've been a plate value of 100% yellow its been overprinted on black so it appears muddy. We've asked for a reprint and I've double checked the file via the Acrobat preflight tool and output preview. The plates all seem to be clearly defined as 100% with no overprint present even when 'simulate overprint' is selected. I'm really confused, how is there overprint present in the final print if the PDF itself reports nothing behind the yellow plate? Is this a problem with the file or the signwriters equipment processing the file incorrectly and enabling the overprint?
