Why does the Javascript mess up the menu layout?

So I'm using menucool's accordion menu as a reference to build my own and I've been playing around a lot with it using Codepen and Google's dev tools. Thanks to everyone's help on an earlier post, I figured out how all the selectors are working with the class & ids. Using menucool's code and CSS you get a menu that looks right but doesn't do anything.

I have no familiarity with JS at all, so forgive me if this is a dumb question. I added the JS from menucool's page to my Codepen and everything works right in terms of expanding/collapsing, but it looks like this: http://ift.tt/1WwPD2S

What is causing this to happen?
