How do you color coordinate?

Hey guys.

I've used color pickers in the past (see Adobe's Kuler, Paletton and Coolors, but in general just got a gist of it and then tweaked in Photoshop/CC when designing until it just sorta looked right.

For example, just looking at Kuler, with the most basic modification you can get this scheme, so how would you choose what color serves which purpose? For example, would headers be the darkest red, links the pink, secondary headers a lighter red etc?

Or you can get this - how would you decide where to put these colors?

Or this one, with much more variance of choice?

What's your method of using those tools?
